The ST-6 has anti blooming that kicks in at 1/2 pixel saturation. It is
recommended that for photometry purposes one keep the max pixel count below
30,000 or so. Also the older SBIG filter wheel does not reposition well.
The newer CFW-8 is much better. Either or both of these could well
contribute to your problems. I too would recommend flat fielding each
filter.
